Most stucco patching on a Queens house comes down to holes. A light fixture moved, a bracket taken down, a hose reel relocated. Each one left an opening that went through the stucco, through the lath and through the barrier keeping water off the wood.
Houses carry things on their walls that buildings do not. Fixtures, brackets, reels, numbers, straps and boxes, all screwed into the elevation at some point by somebody who needed them there. Move one and you are left with a hole, and on a Queens house that hole passed through three layers on its way in.
As a stucco patching contractor in Queens we treat those as small waterproofing jobs rather than cosmetic ones, because that is what they are. The visible repair is quick. What decides whether it holds is whether the barrier behind the stucco was closed before anything was filled, and whether the lath around the opening is still doing its job.
Four things about a fixing hole on a frame wall.
Stucco, lath, and the water barrier behind them. The screw only had to get past all three once. What is left behind when it comes out is an opening in each of them, and only the first one is visible.
On a Queens frame wall that barrier is the only thing between water and sheathing. A hole through it is small, permanent and directly above wood, which is why sealing it comes before filling anything.
Over masonry there is mass behind a patch. Over frame there is lath and then a cavity, so the patch is held by the lath and by the stucco around it rather than by anything underneath.
Whatever made the hole often pushed the lath in as it went. Filling over distorted lath produces a patch that holds for a season and then lets go, which on a Queens wall is a return visit rather than a repair.
Depth first. A fixing that stopped in the stucco is one job. One that reached the sheathing went through the barrier on the way, and that changes the sequence rather than the price.
The opening in the water barrier gets sealed on its own terms, behind the finish. Skipping this is why filled holes on Queens houses show up again as staining two winters later with nothing visible on the surface.
Where the lath around the opening is bent or broken, it gets cut back and re-tied before any material goes on. A patch keyed into sound lath stays. One resting on distorted lath does not.
A filled hole looks finished from the moment the material goes in, which is exactly why this gets done badly so often. The surface is sealed and the layer that was actually protecting the wall is still open behind it. Nothing shows for a year or two, then staining appears below the spot, and the wall it is staining is wood. If somebody is quoting you a price per hole with no mention of what is behind the stucco, they are pricing the visible half of a Queens job and leaving the half that decides whether it worked.

By working back to front rather than filling it. Establish how deep it went, close the water barrier behind the stucco, re-tie the lath if it moved, then build the finish back in layers. On a Queens frame wall the first two steps are what stop it returning.
On a frame house, yes, because of what it passed through. A fixing hole reaches the barrier that keeps water off the sheathing, and a small permanent opening directly above wood is a different proposition from the same hole in solid masonry.
Not successfully without dealing with the lath first. A shallow patch on a Queens wall is held by the lath and the surrounding stucco, so bent or broken lath gives it nothing to key into. It holds for a season and then releases at the edge.
If they are sound and still doing something, leaving them is often sensible. If they are rusting, they will stain the stucco around them and eventually break it. Removing one leaves a hole to close properly, which is a smaller problem than a corroding fixing in a Queens wall.
Because the leak is behind the filling. Compound seals the surface and leaves the opening in the water barrier untouched, so water continues past it and shows up lower down months later. That gap between the repair and the symptom is why the connection gets missed.
